The Mars superliga 1998/99 was the sixth season of the top Slovak division in men's football. Slovan Bratislava won the championship and cup double . Defending champions 1. FC Košice finished in fourth place.

On the last day of the match Banik Prievidza was able to save himself from relegation with a 3-1 win against the reigning champions. BSC JAS Bardejov and Rimavská Sobota had to go to the second division .
