Poison Ivy is on a raid through Gotham City with her partner, the plant man Jason Woodrue . At first, Batman and Dick Grayson, aka Nightwing, do not know the background of the criminal duo. They decide to track down Ivy's best friend and former henchman of the Joker, Harley Quinn, to possibly learn something about Ivy's hiding place.

While Nightwing takes over the surveillance of Harley Quinn, Batman goes to the headquarters of ARGUS, a company that provides superheroes as a source of information and a research service. There he learns that Ivy and Woodrue have obtained information about the creation of Swamp Thing. They also kidnapped Dr. Harold Goldbloom to help them repeat the process of Swamp Things birth to transform all of humanity into plant beings.

In the meantime, Nightwing tracks down Harley who works as a waitress in a diner . Harley wants nothing more than to be able to lead a normal life. However, due to her criminal past, she can no longer work as a psychiatrist and has difficulties finding her way around. After a brief rendezvous with Nightwing, she decides to help Batman and him find Ivy. The three of them go to a bar frequented by Gotham's underworld, where Harley learns Ivy's whereabouts from one of their former henchmen.

They go to a laboratory in Gotham's neighboring town of Blüdhaven, where they actually manage to find Ivy and Woodrue. Ivy is disappointed that her former friend betrayed her to Batman. During a fight Woodrue wounds the present Dr. Goldbloom dies and escapes with Ivy after the lab goes up in flames. The dying Dr. Goldbloom tells Batman about a swamp area in Louisiana that the two of them are on their way to to complete the chemicals for their joint plan.

After Batman has informed ARGUS of the news, he sets off for Louisiana with Nightwing and Harley. They confront Ivy and Woodrue with their daring plan, which, should the formula deviate only slightly from the plan, would inevitably result in the annihilation of all humanity. It comes to the final fight in which Harley bursts into tears and Ivy tries one last time to speak into his conscience. Finally convinced, Ivy lets go of her plan, but cannot stop Woodrue. This conjures up Swamp Thing, which rises shortly afterwards from the swamps. Swamp Thing explains to Woodrue that he doesn't want to help him because his plan would imbalance all green on the planet. The fight against Woodrue's enemies is none of his business, and Swamp Thing disappears. In the fight against the plant man, Batman and Nightwing see each other inferior. Until Harley suggests they use a match, since Woodrue is basically just a plant. They set Woodrue on fire and defeat him once and for all.

The credits are followed by a sequence in which Harley her title as Dr. Quinzel has apparently recovered. In a crazy TV game show ("Ask Dr. Quinn") she tries to "cure" her patients of their psychological ailments.
