Gonzo, another of Tucos' henchmen, is trapped by falling car wreckage while attempting to retrieve No-Doze's hidden body from the junkyard for a Christian burial, causing him to bleed to death. The next day, Walter receives a photo from his brother-in-law Hank via MMS that shows not only the knocked-out henchman, but also the dead Gonzo. Given the circumstances of the death, which are not reflected in the photo, this leads Walter to believe that Tuco also killed Gonzo as a witness. Fearing that they might become Tuco's next victims, Walter and Jesse consider getting ahead of him and killing him.

On the run from the DEA, Tuco kidnapped Walter and Jesse to a remote property in the desert. When the two learn that they should continue producing drugs for him in Mexico, they make an unsuccessful attempt to poison Tuco with ricin : Tuco's uncle Hector Salamanca, who is paralyzed and unable to speak due to a stroke, rings Tuco by ringing the bell Walter and Jesse threat alert. Meanwhile, Hank has Jesse's car locations can and thus arrives at the estate. While Tuco is killed in an exchange of fire with Hank, Walter and Jesse flee unnoticed into the desert. To explain his disappearance to his worried family, Walter walks around naked in a supermarket and simulates memory loss after being admitted to a hospital .

In an interrogation, he claims to have spent the entire weekend with the prostitute Wendy and to know nothing about Tuco or the money that was found in his car. Hank doesn't believe Jesse, but has to let him go after even Tucos uncle apparently doesn't want to cooperate with the DEA.

At a meeting with his parents and their lawyer, who have been informed about the drug lab in the basement, Jesse is forced to vacate his late aunt's house where he lives. After being homeless for a few days, Jesse rents a small semi-detached house and gets closer to his neighbor Jane Margolis.

Walter, who is now posing in the drug scene under his pseudonym Heisenberg, has earned a good reputation for the high quality of blue meth. In addition, Tucos death and the so-called ATM murder, which Jesse did not commit, seemingly have positive effects on Walter and Jesse's business. As a result, their negotiators Badger, Skinny Pete and Combo hardly have any problems with the payments for their drug sales and the sales area can be enlarged.

Meanwhile, Skyler takes on her former job in accounting at her old employer Beneke Fabricators. Hank is promoted to a DEA office in El Paso but feels uncomfortable after learning about Texan tactics. In order to get information from the informant Tortuga, they bribe him with a new kitchen and other goods. During a later mission, the informer's severed head is found on a turtle in the desert. Hank vomits and stays behind. That saves his life when an explosive device attached to the turtle explodes when his head is lifted, killing one officer and injuring three.

Badger is arrested while dealing, whereupon Walter and Jesse hire the shady defense attorney Saul Goodman to avoid being exposed to the DEA. Former inmate Jimmy In-'N-Out, who matches Badger's description of Heisenberg, ends up being voluntarily arrested in his place for a sum of money. Walter and Jesse eventually become Saul Goodman's clients and take advice from him on future drug deals.

Because Walter fears that his health has noticeably deteriorated and that he has little financial means, he cooks a total of 40 pounds of methamphetamine in the desert with Jesse. He pretends to Skyler to visit his mother. When Walter arrives at home, his doctor tells him that the cancer has regressed and his tumor has shrunk by 80%, which brings relief to the family. Despite the high cost of $ 200,000, Walter agrees to an operation to completely remove his tumor.

Meanwhile, Combo is shot dead by a little boy on the street while dealing, causing the dealer Skinny Pete to get out. Saul arranges a meeting in a fast food restaurant with the “Los Pollos Hermanos” restaurant owner Gustavo Fring, a prudent, covered businessman who is interested in Walter's product. Walter takes a short-term opportunity to deliver all of the goods, but also misses the birth of his daughter Holly. Meanwhile, Walter Jr. created the website SaveWalterWhite.com (German version: RettetWalterWhite.com ) in order to collect media-effective donations for his father's operation. With the help of a computer hacker he knows, Saul lets Walter's money flow into his son's PayPal account in the form of " washed-out " donations.

Jesse gets together with Jane. When Jane finds out that Jesse is a drug dealer, she asks him to stop. Jesse agrees. In order to get money for her new life, Jane blackmailed Walter. Out of necessity, Walter gives her the share of Jesse that he wanted to withhold because of his drug problems.

Jane is caught using heroin with Jesse by her father Donald Margolis, who accompanies his daughter to meetings of the anonymous drug addicts. She is forced by him to go into drug therapy the next morning. Jesse and Jane therefore want to go away the next morning and start a new life with the money. Before that, however, both of them take one last shot of heroin. Jane dies the same night after Walter accidentally turned her on her back while trying to wake Jesse. She chokes on her own vomit in her sleep and Walter fails to help her.

While Jesse is undergoing drug therapy , Walter is operated on. In the meantime, Skyler has learned, among other things, that Gretchen and Elliott Schwartz did not contribute anything towards the cost of Walter's therapy and that Walter did not visit his mother either. Donald Margolis, the late Jane's father, mistook an airplane while working as an air traffic controller in the air traffic control center in Albuquerque, calling it "Jane" instead of "Juliet", and was responsible for the collision of two airplanes. Debris falls from the sky, including a pink teddy bear (which was already seen in the opening credits of some episodes of the second season) in Walter's pool.
