The 2012/13 Challenge League was the 116th season of the second highest Swiss division in men's football. After the reduction, ten teams took part in the Challenge League, all of which had already played in the Challenge League in the previous season, as there were no promoted teams due to the reduction and no relegated team due to the bankruptcy of Neuchâtel Xamax in the previous season. The FC Aarau won the championship with a big lead and increased end season in the Super League. The table runner-up AC Bellinzona did not receive a game license for the Challenge League at the end of the season and had to relegate to the 1st league promotion instead of FC Locarno .

As in the Super League, the ten clubs each competed four times against each opponent, twice at home and twice away. In total, each team played 36 games.
The first placed rose to the Super League at the end of the season, the last placed into the 1st division promotion.
