The 2006/07 season of the Bayernliga was the 62nd season of the Bayernliga soccer league and the 13th as the fourth highest division in Germany. SSV Jahn Regensburg became champions and promoted to the regional league , twelve points ahead of the second team of SpVgg Greuther Fürth . The Regensburg team succeeded in direct promotion back to the regional league.

The promoted 1. FC 01 Bamberg played under the name 1. FC Eintracht Bamberg after a merger during the summer break . During the summer break, 1. FC Kötzting took over the name affix Bad , which the city had received in December 2005, into the club name and played as 1. FC Bad Kötzting .

The relegated athletes were VfL Frohnlach , SC Fürstenfeldbruck , the second team from Wacker Burghausen and 1. SC Feucht . TSV Großbardorf managed to stay up through the relegation games with the runner-up in the Bavarian State League .

1. FC Schweinfurt 05 , SpVgg Ansbach 09 and FC Kempten rose from the three seasons of the Bavarian State League as the respective season winners. TSG Thannhausen qualified as the fourth promoted team through the relegation games . The Bayern League played again the following season with the regular number of 18 teams.

The top scorer was Peter Heyer from 1. FC Eintracht Bamberg with 27 goals.
