The 1999/2000 season of the Oberliga was the sixth season of the Oberliga as the fourth highest division in football in Germany after the introduction of the initially four-track - later three- and two-track - Regionalliga as the third highest division for the 1994/95 season.

Relegation to the regional league
Due to the reduction from four to two regional league seasons in the 2000/01 season, the champions of the ten upper league seasons did not automatically rise, but had to compete in regional qualifying rounds against the sixth placed in the Regionalliga Nord, seventh placed in the Regionalliga Nordost and the two twelfth placed in the Regional League West / Compete southwest and south.

In the first phase, the winner of the Lower Saxony / Bremen relay, Kickers Emden, and the Lower Lower Saxony / Bremen relay winner, TuS Felde, played two games to qualify for the second round. The winner qualified for the games for the regional league participation against the table sixth of the Regionalliga Nord, Lüneburger SK. Kickers Emden prevailed against Felde due to the more away goals scored.

In the second phase, the game for promotion to or remain in the regional league, the league champions, Kickers Emden, and sixth of the Regionalliga Nord, Lüneburger SK, played two games. Due to the better goal difference, the Lüneburger SK remained in the regional league, while the Kickers Emden had to play in the league in the following season .

Northeast
In the first phase, the winner of the southern season, FSV Hoyerswerda, and the third of the northern season, FC Schönberg 95, played two games for the Northeast German Oberliga championship. The winner qualified for the games for the regional league participation against the table seventh of the Regionalliga Nordost, FC Rot-Weiß Erfurt.

West / Southwest
In a group of four, which was played in a single round, the table twelfth of the Regionalliga West / Southwest, SV Elversberg, and the champions of the Oberliga Westfalen, VfB Hüls, the Oberliga Nordrhein, Wuppertaler SV, and the Oberliga Südwest, Borussia Neunkirchen, faced each other .
The group winners SV Elversberg prevailed against the other three applicants due to the highest number of points and remained in the regional league, while the other three teams had to play in the upper league in the following season.

In the first phase, the champions of the Oberliga Baden-Württemberg, SV Sandhausen, and the champions of the Bayernliga, SSV Jahn Regensburg, played two games to qualify for the second round. The champions of the Oberliga Hessen, the KSV Klein-Karben, as well as the possible successors on the table places 2 to 4 had renounced the participation.
