After that, he only played in the U-23 youth team of the Egyptian national team in preparation for the 2012 Summer Olympics and in six friendly matches for the Egyptian senior team.
FC Basel
The talent scouts of FC Basel had been watching Elneny for a long time and invited him to trial training. He made his debut in the Super League on February 10, 2013 as a substitute in the 3-0 home win in St. Jakob-Park against FC Sion . At the end of the 2012/13 season Elneny became Swiss champions with FC Basel and was in the final of the Swiss Cup .

The following season, the 2013/14 season, was successful for Elneny and FCB. The team finished the 2013/14 soccer championship as champions and was once again in the final of the Swiss Cup , which was lost after extra time. Basel's Champions League season ended after the group stage, but in the Europa League it advanced to the quarter-finals. FCB played 68 games (36 championship, 6 cups, 10 Champions League and 6 Europa League, as well as 10 test games). As in the previous year, Basel was in the final of the Swiss Cup , which was lost to FC Sion 0: 3. In the 2014/15 Champions League season , Basel advanced to the round of 16. During the 2014/15 season, FC Basel played a total of 65 games (36 championship, 6 cups, 8 Champions League and 15 test games).
