His duties in Rome also included the preparation and organization of the German-speaking part of the Pope's weekly general audiences. In June 2008 Kühn, who was perceived in the Vatican as a rival of the papal private secretary Georg Gänswein and an opponent of Ingrid Stampa , Joseph Ratzinger's former head housekeeper, was withdrawn from Rome by Cardinal State Secretary Tarcisio Bertone . More than 120 invited guests attended the festive farewell to Kühn, including Cardinal Secretary of State Bertone, Cardinals Paul Josef Cordes and Darío Castrillón Hoyos as well as the Bishop of Eichstätt, Gregor Maria Hanke , who traveled to Rome especially for the occasion.

From July 2008 to August 2012 Kühn was a Nunciature Councilor in the Apostolic Nunciature in Vienna. He was also a representative for the spiritual communities and spiritual representative for the adult associations of the diocese. On January 1, 2019, Bishop Gregor Maria Hanke released him from these services and assigned him the task of overseeing the renovation of Eichstätter Cathedral on the part of the diocese. In addition, as a representative for "liturgical education" within the framework of the restructuring of pastoral care in the diocese of Eichstätt, he should look for new forms of liturgy in the pastoral rooms. Kühn had been responsible for the administration of the cathedral church building as “ Summus Custos ” (“Supreme Guardian”) since 2012 . Since 2014, Kühn has also been a diocesan judge at the Episcopal Office of Eichstätt. In May 2019, the Eichstätt diocese announced that the cathedral capitular would suspend all offices and functions in the diocese until further notice. Provisional representatives have been appointed for his duties in the ordinariate and in the cathedral chapter. His successor as "Summus Custos" of the cathedral was cathedral vicar Reinhard Kurzinger, who was also elected to the cathedral chapter a month later. Immediately before the announcement of the measures, Bishop Hanke traveled to Rome with his Vicar General Isidor Vollnhals, according to media reports .

In June 2020 Kühn appeared again in public for the first time and celebrated the Feast of Corpus Christi with around 100 believers in the Strahlfeld monastery near Roding . His sermon was about the effects of the COVID-19 pandemic . He still owns his cathedral canon, but is still performed without a function. He is no longer a diocesan judge.
