The Japan Football League 2016 was the 18th season of the Japan Football League overall and the third as the fourth-highest division in Japanese football . Sixteen clubs took part in it. The season began on March 6, 2016 with the first games of the first half series. After the end of the second half series on November 13, 2016, the two half-series winners Ryūtsū Keizai Dragons and Honda FC met in two games for the championship on November 26 and December 4, 2016. The Honda Motors works team won their sixth JFL title after a 2-2 draw in the first leg and a 1-0 win in the second leg.
J. League Centennial Plan club azul claro Numazu finished the season in third place and moved up to the J3 League 2017 . Fagiano Okayama Next , reserve team of the J. League club Fagiano Okayama , withdrew from the league at the end of the season and was subsequently dissolved.

All clubs met twice in a double round tournament , once at home and once away. In total, one team played 30 games. There were three points for a win; in the case of a draw, each team received one point. Return round counted separately, an additional overall table for determining winners and losers in which was J3 League 2017 or Regional 2017 formed. All three tables were created according to the following criteria:
- Number of points scored
- Goal difference
- Goals scored
- Results of the games among themselves
- Decision game or coin toss
For promotion to the J3 League, a team had to have the license for this division and complete the season within the top four of the overall table. A maximum of two clubs rose.
In the event that there were no promoters in the J3 League, the two worst clubs in the overall table relegated to their corresponding regional league; with one or two climbers, the descent decreased accordingly.

At the end of the 2015 season , fourth-placed Kagoshima United was promoted to the J3 League 2016 as the best-placed team of the promotion candidates . The Sagawa Printing company team , SP Kyōto FC , stopped playing at the end of the season and was then dissolved.
The two vacant positions were filled by the best teams from the national regional league finals in 2015. Their winner ReinMeer Aomori played in the Tōhoku regional league in recent years and qualified for the promotion round via the Japanese Amateur Cup . The runner-up Briobecca Urayasu last appeared in the Kanto Regional League and won the championship there in the last two years.
In other changes, Yokogawa Musashino FC was renamed , the new name of the team is Tokyo Musashino City FC .

The semi-series began on March 6, 2016 and ended on June 5, 2016. The Ryutsu Keizai Dragons won the championship with a 1-0 win on the last day of the match against FC Osaka, who had tied the points up to then, and thus qualified for the championship finals.

Championship finals
The winners of the first and second half of the season, Ryūtsū Keizai Dragons Ryūgasaki and Honda FC , played for the championship in two legs . The first leg was played on November 26th in Ryūgasaki , Ibaraki , the second leg followed on December 4th in Hamamatsu , Shizuoka .
