In the 1998 MLS College Draft, he was selected by the Columbus crew as the ninth pick in the first round. In his first year he played 25 games, mostly as a substitute. He scored eight goals and set a new record for the most goals scored by a player in his first MLS season (now outbid by Damani Ralph ). From the 1999 season he was used regularly and became one of the team's most important players. In 2002 he was voted into the best team in the MLS and won the title in the Lamar Hunt US Open Cup with the team . After a disappointing 2004 season, the crew gave it to the Colorado Rapids . Columbus received preferential rights for this in the draft process. Cunnigham had scored the most goals for the team by then and shares this record with Brian McBride .

He finished his first season at the Rapids with twelve goals. In the MLS All-Star Game 2005 he scored two goals against Fulham FC . After the 2005 season he was exchanged for Clint Mathis from Real Salt Lake .

In 2006 he was the top scorer in Major League Soccer with sixteen goals and received the MLS Golden Boot award. During the 2007 season he moved to Toronto FC . Salt Lake received Alecko Eskandarian for this . In Toronto he received the number 96 as a shirt number which symbolized the goals he had scored in Major League Soccer. During his sophomore season, he fell out of favor with the Canadian club. He had the chance to score a goal that would have meant a place in the CONCACAF Champions League .

In 2009 he scored seventeen goals and won the Golden Boot, the award for the best goalscorer in the MLS Regular Season. After the 2010 season, Dallas FC rejected the option to extend the contract and Cunningham came into the first-ever MLS Re-Entry Draft. There he was selected by the Columbus crew on December 15th.
