The 2001 Japan Football League was the third season of the Japan Football League . Sixteen clubs took part in it. The season started on April 1 and ended on November 18, 2001. Honda Motors won the championship title. Due to the fact that no team could meet the requirements for J. League approval, there were no promoters.

During the season, the clubs played a simple double round tournament against each other. In contrast to the previous season, overtime was abolished if there was a tie after 90 minutes. There were three points for a win; in the event of a tie there was a counter for each team. The table for each semi-series was created according to the following criteria:
- Number of points scored
- Goal difference
- Goals scored
- Results of the games among themselves
- Decision game or coin toss
There was no relegation to the regional league. For promotion to the J. League Division 2 in 2002 , only clubs that met sporting and economic criteria and withstood a final review by the J. League were eligible.
Attendees
A total of sixteen teams took part in the season. Among these were five new clubs after the inclusion of Yokohama FC at the end of the previous season. Two of them, Sagawa Express Tōkyō SC and YKK SC , qualified through the regional league finals in a sporting way, the other three teams, NTT West Kumamoto SC , SC Tottori and Ehime FC , were accepted into the league on the recommendation of the amateur football association.
In further changes, FC KYOKEN changed its name to FC KYOKEN Kyōto .
