The 2004 Japan Football League was the sixth season of the Japan Football League . Sixteen clubs took part in it. The season started on March 28th and ended on December 5th, 2004.
Ōtsuka Pharmaceutical SC successfully defended its previous year's title. For the first time since the 2000 season , teams again met the requirements for J. League approval; in addition to master Ōtsuka Pharmaceutical, Thespa Kusatsu rose to the J. League Division 2 in 2005 . As a result, there were no relegated athletes, but Kokushikan University FC was excluded from further participation one game day before the end after an immorality scandal that affected the majority of the players.

The clubs held a simple double round tournament . There were three points for a win; in the event of a tie, each team received a counter. The table for each semi-series was created according to the following criteria:
- Number of points scored
- Goal difference
- Goals scored
- Results of the games among themselves
- Decision game or coin toss
For promotion to the J. League Division 2 in 2005 , only clubs that met sporting and economic criteria and withstood a final review by the J. League were eligible. The two worst teams in the table should originally play in two relegation games each against the two winners of the Regional League final round, with the sixteenth facing the champion and the fifteenth the runner-up. However, due to the rise of two clubs at the end of the season, this was omitted.
Attendees
A total of sixteen teams took part in the season. No longer there was the bottom of the previous season, FC Kyoto 1993 , who lost both relegation games against Gunma FC Horikoshi , second in the regional league final round , and was relegated to the Kansai - Regional league. In addition, Jatco FC voluntarily resigned from the Japan Football League for financial reasons, the team completely stopped their game operations.
In addition to Gunma FC Horikoshi as the winner of the relegation games, the regional league final round champion and prefectural rival Thespa Kusatsu rose directly. Both clubs based in Gunma Prefecture played in the Kanto Regional League in the preseason .
Also before this season, a club renamed itself. After a merger of its carrier company, YKK SC expanded its name to YKK AP SC .
