Nicolai Boilesen began playing football at Lille Hema IF in his native Ballerup when he was a child . From there he went to Skovlunde IF in the youth of the Danish first division club Brøndby IF . Boilesen played there until the end of 2009 and then joined the youth of the AFC Ajax from Amsterdam. Half a year later he was pulled up to the second senior team Jong Ajax .

Less than a year later, on April 3, 2011, the 1.85 meter tall defender made his professional debut in the Eredivisie when he came on for Daley Blind after half-time in the game against Heracles Almelo . In the following two league games he was a left- back in the starting line-up of coach Frank de Boer . At the end of the season there were six appearances in the Eredivisie, just as many appearances in the A youth Eredivisie and one in the Dutch Football Cup. Boilesen won his first title with the Dutch Cup.

On September 14, 2011, he made his European debut in a 0-0 first group match in the UEFA Champions League against Olympique Lyon . This was his only use in the competition. In the Dutch cup competition and in the Europa League , he came to a total of five appearances. Ajax were again Dutch champions at the end of the season. The following season Boilesen missed the entire first half of the season due to an injury. In the second half of the season he made eleven appearances in the second team. In the 2013/14 Eredivisie season he made 20 appearances and reached the cup final with Ajax, which they lost 5-1 to PEC Zwolle . In the group stage of the Champions League , Boilesen was used in four games. Ajax Amsterdam qualified third in the group for the Europa League , in which Boilesen was unable to play due to injury. At the end of the season, Ajax defended the championship title for the third time in a row. In the 2014/15 season Boilesen was used in the Eredivisie in 22 games and in four games in the group stage of the Champions League . Ajax qualified for the Europa League for the fourth time in a row after finishing third in the group stage. There Boilesen was used in all four games until he was eliminated in the round of 16 against the eventual finalist Dnipro Dnipropetrovsk . At the beginning of the new season he decided against extending his contract, which ran until 2016; Ajax Amsterdam then transferred him to the reserve team and forbade him to train with the professional team and to be used in the reserve team.

In August 2016 he was signed by FC Copenhagen .
