The 1998/99 season of the Oberliga Nordost was the eighth season of the Oberliga Nordost and the fifth as the fourth-highest division in Germany. The two season winners of the north and south seasons rose directly to the Regionalliga Nordost . The two runners-up played two relegation games, the winner of which was the third Regionalliga promoter.
The two bottom of the table of the two seasons were relegated directly to the national or association leagues. The table fourteenth would have had to play off the third relegation in two relegation games. But since Spandauer SV, as a relegated regional league, renounced the Oberligaplatz and immediately relegated to the Berlin Association League, both teams were able to keep the class.
North season
The second team from Hertha BSC secured the championship of the North Staffel with a six point lead and thus promotion to the Regionalliga Nordost. Second, the amateurs of Tennis Borussia Berlin qualified for the relegation games for the third promotion place against the table runner-up of the season south.
With a clear gap to a non-relegation place, the two relegated SC Charlottenburg and Tasmania 73 Berlin were determined at the end of the season .

Season south
VfL Halle 96 was the champions in the south season with ten points ahead of the runner-up. The club rose directly to the Regionalliga Nordost . Last year's promoted and runner-up VfB Leipzig II was not eligible for promotion, as the club's first team was already playing in the regional league. Therefore, the third-placed FSV Hoyerswerda took part in the relegation games for the third promotion place against the runner-up in the North relay. The 1. FC Aschersleben rose after the previous year's rise directly again, accompanied by the second team of FC Carl Zeiss Jena .

Promotion games to the regional league
The second of the north season, Tennis Borussia Berlin Amateure and the third of the south season, FSV Hoyerswerda played two games for the third promotion place for the Regionalliga Nordost. In the first leg, the Berliners won 2-0 in their home stadium. Since they were able to win the second leg in Hoyerswerda 1-0, they finally rose to the regional league, while Hoyerswerda remained fourth-rate in the following season .

Playoffs to stay in the league
The two table fourteenth of the north and south seasons, TSG Neustrelitz and VfB Chemnitz , should play in two games (two-way leg) to stay in the league. However, only the first leg took place in Chemnitz. Since Spandauer SV, as a relegated regional league, renounced the Oberligaplatz and immediately relegated to the Berlin Association League, the second leg was canceled and both teams could remain in the Oberliga.
