The women's handball FDGB Cup was held for the 19th time in the 1988/89 season and the cup winner was determined exclusively in the knockout system . In the final, which was held in Rostock as part of the men's final tournament, the champions SC Empor Rostock prevailed against SC Magdeburg and won the double . Magdeburg secured the right to start at the European Cup Winners' Cup by participating in the finals .

The FDGB-Pokal was carried out this season from the first main round to the final in the knockout system . While the qualified district representatives were still among themselves in the first main round, the five company sports associations from the handball GDR league and the teams from the handball GDR league were added from the second main round . The draw was carried out in both rounds according to territorial aspects as much as possible and gave the winners of the 1st main round a home advantage in the 2nd main round. From the 3rd main round there was then a free drawing and the five sports club representatives from the major league intervened in the action from the fourth main round. The final was held as part of the men's final tournament in Rostock .
