After the Tree Hill High School basketball team's victory celebration got out of hand following their recent win, most of the team's players were suspended. Coach Whitey Durham then offers Lucas Scott, half-brother of the team's star - Nathan Scott - a place on the team. Dan Scott, father of Lucas and Nathan, is not enthusiastic about it, fearing Luke might steal the limelight from Nathan. He doesn't recognize Luke, whose mother, Karen Roe, was pregnant in high school, as his son and doesn't want anything to do with him. Nathan, who also doesn't want to have anything to do with Luke, suggests that they play basketball against each other to decide whether he can join the team or not. Since Luke wins this game by a narrow margin, he is now part of the Ravens - the Tree Hill high school basketball team.

Peyton got an internship at Sire Records , but hesitates to take it because she would have to spend the summer away from Lucas. After his involvement in a betting scam comes to light, Duke University takes Nathan away from his scholarship. He desperately tries to join the basketball team at another university, but to no avail. Lucas wants Dan to atone for what he did, but nobody would believe him without Abby. When he sees Dan with his mother, he steals Deb's pistol and threatens him with it. It's going to be too much for Karen; she collapses.

Lucas takes his mother to the hospital where she is found to have had a seizure from the stress associated with her pregnancy and is now in critical condition. While Haley gives birth to her son, Karen's condition worsens. When her heart skips, she meets Keith again in the afterlife. However, he sends them back to their daughter in this world. Meanwhile, Dan goes to the police and confesses his murder to Keith. Since his family has found out the truth, he no longer sees any point in hiding the crime any further. A few weeks later, Karen and her daughter Lilly are doing well, and Nathan and Haley are getting used to parenting. Before everyone moves away to study, there is another big party to celebrate graduation from Tree Hill High. The party is organized by Rachel, who immediately presents Brooke with her diploma. Lucas and Nathan decide to put Dan out of their lives completely and never visit him in prison. In the meantime, he is finally overwhelmed by his feelings of guilt in his cell; he tries to hang himself, but fails. Luke announces that he has accepted a position as Whitey's assistant coach. At the end of the evening everyone goes to the old basketball court by the river and plays against each other. They promise to meet again in four years - after graduating from university.
