The association was created in 2001 from a merger of Zultse VV and KSV Waregem . The first was founded in 1950 as Zulte Sportief and merged with SK Zulte in 1971 . For a long time the team only played second or even third class. KSV Waregem was founded in 1925 as Waregem Sportief and received the privilege of calling itself royal in 1951 and has since acted as KSV Wageren (Dutch: Koninklijke Sportvereniging Waregem). KSV Waregem played in the first Belgian league for years.

After the merger in 2001, the club used the KSV Waregem stadium, the 8,500-seat rainbow stadium . In the 2006/2007 season, the club played in the UEFA Cup , surprisingly survived the group stage and was only eliminated by Newcastle United .

Since the introduction of the play-offs in the 1st division , Zulte Waregem achieved the best placement in the 2012/13 season as runner-up. As a result, the club had the right to participate in the third qualifying round for the Champions League, but failed there at PSV Eindhoven . In the subsequent play-off games for the Europa League against APOEL Nicosia , they qualified for the group stage. There they were eliminated as third in the group.

In the 2013/14 season you were fourth in the play-off championship round to start in the third qualifying round of the Europa League. There they were eliminated against FK Schachzjor Salihorsk . In the 2016/17 season , Zulte Waregem took third place in the main round, but dropped to 6th place in the play-off championship round. Since the team was cup winners this year , they could take part in the group stage of the Europa League . Again they were eliminated there as third in the group.

In the following year Waregem was 9th after the main round. The club won the subsequent play-off round and the play-off 2 final. He then failed in the Europa League qualifying final against KRC Genk .
