The Premyer Liqası 1999/2000 was the ninth edition of the highest soccer division in Azerbaijan . The season was reduced to 12 clubs. The season began in August 1999 and ended on May 20, 2000. FK Şəmkir was champion with eleven points ahead of defending champion PFK Kəpəz .

ANS Pivani Baku was dissolved at the end of the season due to financial problems. MOIK Baku was relegated to the Birinci Divizionu .
