The Meistriliiga 1999 was the ninth season of the highest Estonian football league of men, the Meistriliiga . The regular games were played from April 14th to October 27th, 1999; the two relegation games took place on November 6th and 14th, 1999.

The champions from the 1999 season, FC Levadia Maardu from Maardu , became champions in their first year of existence. With the Estonian Cup victory in the final against JK Tulevik Viljandi you could even win the double . As reigning Estonian champions, Levadia failed in the following Champions League season 2000/01 in the second qualifying round to Shakhtar Donetsk .

The Lelle SK went at the end of the season in the relegation against FC Lootus Kohtla-Jarve and was able to decide for themselves. Due to the dissolution of FC Lantana Tallinn at the end of the season, FC Lootus Kohtla-Järve rose to the Meistriliiga. The JK Eesti Põlevkivi Jõhvi had to relegate.

The championship was played in a regular season in two first and two second round matches. Each team competed four times against every other team. The bottom of the table was relegated directly to the second-rate Esiliiga, the seventh-placed player played in the relegation.
