The Meistriliiga 2006 was the 16th season of the highest Estonian football division of men. The season began on March 12th and ended on November 5th, 2006 with the 36th matchday. The defending champion was FC TVMK Tallinn .

The championship title was secured for the fourth time in the club's history of FC Levadia Tallinn . As Estonian champions Levadia failed in the following 2007/08 Champions League season in qualifying at FK Pobeda Prilep .

Tulevik Viljandi went into relegation at the end of the season and had to admit defeat to JK Tallinna Kalev after two draws due to the away goals rule . FC Valga Warrior was relegated to Esiliiga .
