The grant for Lee was given by the state of Massachusetts to Williams College , which sold him to settler groups in Cumberland County. However, the land rights had some shortcomings that led to lengthy litigation and delayed settlement and growth of the area. After the legal issues had been decided in favor of the settlers by the Supreme Court of the United States, the settlement of the area began in 1824. The earliest settlers included Jeremiah Fifield and his wife. A first mill on the Mattakeunk Stream was built in 1827. Lee was organized as Town on February 3, 1832. The area was previously known as Township No. 4, Second Range North of Bingham's Penobscot Purchase (T4 R2 NBPP) or Williams College Grant . The town was named after Stephen Lee, one of the early settlers.

The Lee Normal Academy , now the Lee Academy , was founded by the Maine Legislature in 1845 and financed with half a township, which the Trustees of the Academy sold for about 4,000 US dollars.
