The Scottish Football League Second Division was played in 1989/90 for the 15th time after the introduction of the Premier Division as the third highest Scottish league . In addition, it was the fifteenth edition of the men's third-highest division football in Scotland under the name Second Division . In the 1989/90 season, 14 clubs competed against each other in a total of 39 match days. Each team played three times against each other team. In the event of a tie, the goal difference counted .

The championship won Brechin City , which at the same time secured participation in the First Division season 1990/91 . In addition to City , the runner-up FC Kilmarnock also rose. The top scorer with 23 goals was William Watters from FC Kilmarnock.
