The Scottish Football League Second Division was played in 1999/2000 for the 25th time after the introduction of the Premier League as the third highest Scottish league . In addition, it was the twenty-fifth event as the third highest division of men's football in Scotland under the name Second Division . In the 1999/2000 season, 10 clubs competed against each other in a total of 36 match days. Each team played four times against each other team. In the event of a tie, the goal difference counted .
The championship was won by FC Clyde , who also secured participation in the 2000/01 First Division season . In addition to Clyde , the second and third placed Alloa Athletic and Ross County rose. Hamilton Academical had to relegate to the Third Division . The top scorer with 17 goals was Ally Graham of Stirling Albion .
