The 1999/2000 Cross-Country World Cup began on November 27, 1999 in Kiruna and ended on March 19, 2000 in Bormio .
The German-born Spaniard Johann Mühlegg secured victory in the overall men's World Cup standings by a large margin over the Finn Jari Isometsä . Third place went to Odd-Bjørn Hjelmeset from Norway . It was the first victory for Spain since the first ever cross-country skiing world cup . Mühlegg also won the discipline world cup over the long distances, which included competitions from 30 kilometers. Second place in this ranking went to the Russian Michail Iwanow, ahead of the Austrian Michail Botwinow . Jari Isometsä won the middle distance classification, which included races from 10 kilometers to 15 kilometers, ahead of Mühlegg and the Swede Per Elofsson . The sprint world cup was dominated by the Norwegian men. Here Morten Brørs won the small crystal ball ahead of his compatriots Odd-Bjørn Hjelmeset and Håvard Solbakken .
While Mühlegg was already the winner before the World Cup final in Bormio, Italy , the women's competition was only decided in the last race. The Norwegian defending champion Bente Martinsen had to accept some worse results outside the top ten in the middle of the season, while her fiercest competitor, the Estonian Kristina Šmigun , was able to gain a clear lead in the World Cup with steady placements in the top five. It wasn't until the end of the season that the tide turned and Martinsen was able to catch up with Šmigun with two wins and two second places. In the penultimate race she took the lead in the overall standings with a win. Sixth place in the last race of the season was not enough for Šmigun to push Martinsen, who finished eighth, back from the front. Martinsen won the overall standings for the second time after 1999 with a lead of 11 points over Šmigun. Third place went to Russian Larissa Lasutina , who secured the long-distance World Cup , which for women included competitions over 15 kilometers in length, ahead of Šmigun and her Russian compatriot Olga Danilowa . Šmigun won the small crystal ball in the ranking of the middle distance races, which included all races from 5 kilometers to 10 kilometers, ahead of the Italian Stefania Belmondo and Lasutina. Martinsen secured victory in the Sprint World Cup ahead of her compatriot Anita Moen and Šmigun.
Norway won the Nations Cup ahead of Russia and Italy. While Russia won the women's standings with ease, Norway also won the men's championship.
For the first time in the history of the cross-country skiing world cup, there had been no cancellation results. However, the deletion results were introduced again in the following season.
