At the beginning of the 2005/06 season he ran again for this before moving to the juniors of HC Plzeň in 1929 . In this he went through the U18 and U20 teams, which participated in the respective highest Czech leagues of their age group. In the 2006/07 season he was the top scorer with 79 points and top scorer (40 goals) in the U18 extra league. He was then accepted into the U20 team and was one of the club's best players in this age group. In addition, he managed with the team from Ústí promotion to the extra league, where he was used in five relegation games. The following season he continued to play for HC Plzeň in 1929, but again received occasional missions with a 1st division team, this time with KLH Chomutov . This won the league championship in 2012.
In the 2012/13 season , HC Plzeň was among the best teams in the league with third place already during the main round, with Milan Gulaš , club partner Martin Straka as captain and Jan Kovář as a constant scorer standing out. In the playoff final, Plzeň defeated the team from PSG Zlín 4-3 and won the Czech championship title for the first time in the club's history . The performances shown in the extra league aroused the interest of various KHL clubs, after all, Kovář was signed by HK Metallurg Magnitogorsk for three years in April 2013 . In the play-offs, Metallurg advanced to the final of the Gagarin Cup , in which the team defeated HC Lev Prague 4-3. So Kovář won the championship trophy of the KHL and the Russian championship . To this success he contributed 26 scorer points in 21 playoff games. Together with Sergei Mosjakin and Danis Saripow , he was also recognized as a "striker trio". In 2016, the club repeated winning the Gagarin Cup, with Kovář continuing to be one of the most attacking players in the league and receiving numerous awards. In the 2017/18 season, his point yield decreased somewhat, so that he decided to change clubs.
