The Football League Second Division 1999/2000 was the eighth season of the Football League Second Division as the third highest English football league and 73rd third division season overall. Third division champions were Preston North End and next rose the second-placed FC Burnley and after play-off successes against Stoke City and Wigan Athletic, the third-placed FC Gillingham in the Football League First Division .

For the three promoted teams in the following third division season 2000/01, the three second division clubs FC Walsall , Port Vale and Swindon Town ranked in the table below . Cardiff City , Blackpool FC , Scunthorpe United and Chesterfield FC had to relegate from the Second Division . Instead of these four clubs, the fourth division champions Swansea City , followed by Rotherham United and Northampton Town and the play-off winners Peterborough United took the vacant positions in the following season 2000/01 .

From this season onwards, the goal difference was applicable in the event of a tie.
