The Football League Second Division 2003/04 was the twelfth season of the Football League Second Division as the third highest English football league and 77th third division season overall. It was then replaced by Football League One and continued to exist under this name as the third highest league. Third division champion was Plymouth Argyle and next rose the second-placed Queens Park Rangers and after play-off successes against Swindon Town and Bristol City, fourth-placed Brighton & Hove Albion in the new Football League Championship .

In the following third division season 2004/05, the three second division clubs FC Walsall , Bradford City and the Milton Keynes Dons (before June 2004: FC Wimbledon ) took the places for the three promoted teams . Grimsby Town , Rushden & Diamonds , Notts County and the Wycombe Wanderers had to relegate from the Second Division . Instead of these four clubs, the fourth division champions Doncaster Rovers , behind them Hull City and Torquay United and the play-off winners Huddersfield Town took the free positions in the following season 2004/05 .
