The Football League Second Division 1998/99 was the seventh season of the Football League Second Division as the third highest English football league and 72nd third division season overall. Third division champion was Fulham FC and next to it rose second-placed FC Walsall and after play-off successes against Wigan Athletic and FC Gillingham, third-placed Manchester City in the Football League First Division .

For the three promoted teams in the following third division season 1999/2000, the three second division clubs FC Bury , Oxford United and Bristol City ranked in the table below . York City , Northampton Town , Lincoln City and Macclesfield Town had to relegate from the Second Division . Instead of these four clubs, the fourth division champions FC Brentford , behind them Cambridge United and Cardiff City and the play-off winners Scunthorpe United took the vacant positions in the following season 1999/2000 .
