As in the previous year, theategoria e Parë 1946 comprised twelve teams. The start of the season was brought forward from September to April compared to 1945. The defending champion was Vllaznia Shkodra .
After the previous season, the military clubs Liria Korça and Ylli Shkodra had disbanded. They were replaced by Erzeni Shijak and Spartaku Kuçova , who both completed their first seasons in theategoria e Parë. In addition, some clubs changed their names: the record champions SK Tirana was now called KS 17. Nëntori Tirana , Teuta Durrës was called KS Ylli i Kuq Durrës and KS Ismail Qemali Vlora was called Flamurtari Vlora today .
The participating teams were divided into two groups of six, in which the teams competed against each other twice. The two group winners determined the champions in two finals.
A total of 184 goals were scored, which corresponds to an average of 3.0 goals per game. The top scorer was Xhevdet Shaqiri from Vllaznia Shkodra with 11 goals.

In Group A, the previous year's finalists met Vllaznia Shkoder and 17 Nëntori Tirana each other. As in the championship final of 1945, defending champion Vllaznia sovereignly retained the upper hand with four points ahead of Tirana, also because Shkodra was able to win all games. The capital city club from Tirana won in all games except for the games against Vllaznia. Besa Kavaja came in third of the season, a long way behind the first two , followed by Skënderbeu Korça , Ylli i Kuq Durrës and Apolonia Fier . Kavaja and Fier withdrew for the coming season.
In the B season, Flamurtari Vlora moved into the final in a tight decision . After completing the group games on Bashkimi Elbasan and four on newcomer Erzeni Shijak , the club was one point ahead . Shqiponja Gjirokastra , Spartaku Kuçova and Tomori Berat , who, as in the previous year, finished last in his group, placed on the other ranks . The two newcomers Erzeni Shijak and Spartaku Kuçova no longer registered for the coming season.
The two group leaders Vllaznia Shkodra and Flamurtari Vlora determined the champions in the first and second leg. As expected, Vllaznia won 2-0 in Vlora with a double from Pal Mirashi and finally secured the title of Albanian champions for the second time in a row with a 3-0 at home. For Vlora, the runner-up title was the greatest success in the club's history.
