The village extends in the French Jura in the narrow valley of the Semine, into which the valley of the Cluse de Nantua flows from the west, between the Jura heights of Retord in the south and Échallon in the north.

The area of the 11.27 km² large municipal area includes a section of the Upper Jurassic. The area is crossed from north to south by the Semine (right tributary of the Valserine ) in a valley cut deep into the Jura heights. At Saint-Germain-de-Joux, the Combet flows from the west and drains the eastern part of the Cluse de Nantua . The steep slopes on both sides of the Semine and Combet valleys, some of which are surmounted by rock faces, are also part of the municipal ban. To the northeast, the municipal area extends over a wooded wide ridge of the Jura, on which the highest point of Saint-Germain-de-Joux is reached at 1091  m . The municipality is part of the Upper Jura Regional Nature Park (French: Parc naturel régional du Haut-Jura ).

In addition to the village itself, Saint-Germain-de-Joux also includes various hamlets and farms, including:

  • La Voûte ( 520  m ) in the Cluse de Nantua west of the village
  • Les Combes ( 610  m ) on the eastern slope of the Semine
  • Marnod ( 710  m ) on a ledge east of the Semine valley

Other national road connections exist with Oyonnax , Saint-Claude and Le Grand-Abergement . The A40 motorway , which opened in 1989, runs south of Saint-Germain-de-Joux through an approximately 1 km long tunnel. The next connection is around nine kilometers away. The line was reactivated in 2010 as the Haut-Bugey TGV line (without stopping at Saint-Germain).
