Flagey-lès-Auxonne is about 26 kilometers southeast of Dijon . The Saône limits the municipality in the north-west. Flagey-lès-Auxonne is surrounded by the neighboring communities of Labergement-lès-Auxonne in the north, Villers-Rotin in the north-east, Billey in the east and north-east, Biarne and Sampans in the east, Champvans in the south and south-east, and Saint-Seine-en-Bâche in the South and Les Maillys to the west and north-west.

The A36 and A39 autoroutes intersect on the southwestern edge of the municipality .
