The county is just north of the geographic center of Wisconsin. It has an area of 4082 square kilometers, of which 81 square kilometers are water surface.
The Wisconsin River , a left tributary of the Mississippi, flows through Marathon County from north to south . Within the county, the Eau Claire River flows into the Wisconsin River from the left and the Big Rib River and the Big Eau Pleine River from the right .

Marathon County was formed in 1850 from parts of Portage County. It was named after the Battle of Marathon in Greece .

According to the 2010 census , Marathon County had 134,063 people in 52,893 households. The population density was 33.5 inhabitants per square kilometer. Statistically, 2.5 people lived in each of the 52,893 households.
The racial the population was composed of 91.9 percent white, 0.7 percent African American, 0.5 percent Native American, 5.6 percent Asian and other ethnic groups; 1.2 percent were descended from two or more races. Hispanic or Latino of any race was 2.4 percent of the population.
