The Scottish Football League Division Two was played for the sixth time in 1898/99 . After the introduction of Division One , it was also the sixth event, as the second highest football division for men in the Scottish Football League under the name Division Two .

In the 1898/99 season, 10 clubs competed against each other in a total of 18 matchdays. Each team played once at home and away against every other team. The 2-point rule applied . In the event of a tie, the clubs (with the same number of points) were placed tied. FC Kilmarnock won the championship .
