The Scottish Football League Division Two was played for the 40th time in 1938/39 . After the introduction of Division One , it was also the 40th edition of the men's second highest football division in the Scottish Football League under the name Division Two . In the 1938/39 season, 18 clubs competed against each other in a total of 34 matchdays. Each team played once at home and away against every other team. The 2-point rule applied . In the event of a tie, the goal quotient counted . Cowdenbeath FC won the championship . As a promoted Greenock Morton played from 1946 in Division One. A restructuring of the league at the end of the season was carried out by the Scottish Football Association only in 1946 due to the war.

The season was the last before the beginning of the Second World War in September 1939. The game operations of Division Two were interrupted until the end of the war in 1945, and from 1946 on again.
