Magnien is surrounded by the neighboring communities of Jouey in the north, Arnay-le-Duc in the east and north-east, Saint-Prix-lès-Arnay in the east, Maligny in the south-east, Viévy in the south and south-west, Voudenay in the west and south-west and Marcheseuil in the north-west.
