Saint-Germain-du-Plain is located on the Saône in the Bresse natural landscape . The Tenarre river , a tributary of the Saône, limits the municipality to the south. Saint-Germain-du-Plain is surrounded by the neighboring communities Ouroux-sur-Saône in the north and north-west, Saint-Christoph-en-Bresse in the north and north-east, Saint-Étienne-en-Bresse in the east, Baudrières in the south and south-east, Ormes in the south, Gigny-sur-Saône in the west and south-west and Marnay in the west and north-west.

The former route nationale 433 (today's D933) runs through the municipality .
