The newly acquired goods he struck the Pernstein dominion . Hodonín was subordinate to the local judge of Černovice from 1499. At the end of the 16th century the Pernstein manor was sold out.

After the abolition of patrimonial Hodonín formed from 1850 a district of the municipality Černovice in the district administration Boskovice . In 1877 Hodonín became independent. In 1880 a village school started teaching in Hodonín, previously Černovice was the school location. During the time of the Reich Protectorate of Bohemia and Moravia , the Hodonín concentration camp existed near Hodonín from 1942 to 1945 as a stopover for Czech Sinti and Roma in the German extermination camps. From 1944 partisan groups operated in the surrounding forests. From 1976 to 1990 Hodonín was incorporated into Černovice. In the second half of the 20th century, the Žalov recreational area with cottages, an outdoor swimming pool and a restaurant was established on the site of the former camp. After the Velvet Revolution , a discussion arose in 1989 about how to properly commemorate the concentration camp on site. On July 15, 2002, the place was flooded by a strong flood of the Hodonínka. In February 2009, the Minister for Human Rights, Michael Kocáb, concluded a provisional agreement with the owner of the recreation area for the state to buy it.
