Vergigny is about 18 kilometers north-northeast of Auxerre . The Canal de Bourgogne flows along the northern edge of the municipality, just like the small river Armançon . Vergigny is surrounded by the neighboring communities of Saint-Florentin in the north, Chéu in the east and northeast, Ligny-le-Châtel in the east and southeast, Pontigny in the south, Rouvray in the south and southwest, Héry in the southwest and Mont-Saint-Sulpice in the west.

Route nationale 77 runs through the municipality .
