On August 1, 2013, Werner made his competitive debut for the Bundesliga team of VfB Stuttgart in the first leg of the third qualifying round of the 2013/14 UEFA Europa League against Botew Plovdiv in the starting line-up. At 17 years, 4 months and 25 days, he became the youngest compulsory debut in the Bundesliga team of VfB. Three days after his professional debut, he played his first national cup match for the Swabian first team in the first round of the 2013/14 DFB Cup against BFC Dynamo .

As the best young German player in the U17 age group, Werner received the Fritz Walter Gold Medal from the DFB . He made his debut on August 17, 2013, the second match day of the 2013/14 Bundesliga season , with VfB Stuttgart in the Bundesliga game against Bayer 04 Leverkusen . At 17 years and 164 days, Werner is the youngest Bundesliga debutant for VfB Stuttgart; he replaced Gerhard Poschner . On September 1, 2013, the 4th matchday of the same season, he was in the starting line-up of a Bundesliga game for the first time against TSG 1899 Hoffenheim . He contributed two templates to the Stuttgart 6-2 home win. RB Leipzig

In the summer of 2016, Werner moved from VfB Stuttgart, who had previously been relegated from the Bundesliga, to RB Leipzig , where he received a four-year contract. Werner attracted attention after he was involved in a controversial penalty decision at the Bundesliga match against FC Schalke 04 on December 4, 2016 . In numerous media reports, he was accused of being a swallow and thus of unfair gambling behavior. He also admitted the swallow, but also pointed to his impairment by an immediately previous foul, his admission of a non-contact by the Schalke goalkeeper to the opponents on the field and the failure to ask the referee Bastian Dankert .

In the 2016/17 season , Werner scored 21 goals and 7 assists in 31 games for Bundesliga newcomer RB Leipzig, placing him fourth in the top scorer list and the most successful German goalscorer. RB Leipzig finished the season with 67 points in second place, which meant direct Champions League qualification for the 2017/18 season . In the DFB-Pokal 2016/17 Leipzig was eliminated in the first round against Dynamo Dresden (7: 6 n.E. ). The season 2017/18 ended RB Leipzig in 6th place. Werner scored 13 goals and 8 assists, in the European competitions he scored 7 goals in 11 games. A highlight of the season was the 2-1 win against Bayern Munich, where Werner scored the winning goal. In the 2018/19 Bundesliga season , Leipzig qualified third in the table, with 66 points for the Champions League. Werner himself contributed 16 goals and 9 assists. Leipzig managed to qualify for the Europa League but was eliminated in the following group stage. In the DFB Cup , however, things went better, Leipzig made it into the final, but lost 3-0 to Bayern Munich in Berlin.

In early 2019, RB Leipzig offered Werner a contract extension, which he initially rejected because he wanted to force a move to Bayern Munich . The then head coach and sports director Ralf Rangnick advised Werner to stay. Werner's contract was only valid until summer 2020, which means that CEO Oliver Mintzlaff ruled out staying without a contract extension and thus a transfer free of charge in summer 2020. Around five months later, he made another offer to the player and his advisor. At the end of August 2019, Werner finally extended his contract in Leipzig, which contains an exit clause, until June 30, 2023.

In the 2019/20 season , Werner will play again in the Champions League with Leipzig under the new head coach Julian Nagelsmann and reached the round of 16 for the first time with the club, in which they again defeated Tottenham Hotspur . After his best first half of the season in the Bundesliga (18 goals, six assists), the striker won their first autumn championship with RB . In the end he finished third again with Leipzig and was the best German goalscorer (28 goals) and scorer (36 points) behind Poland's Robert Lewandowski . In addition, the Swabian overtook Daniel Frahn , who had scored 93 goals by then, with the two goals in his last competitive game for RB , and became the club's new record goal scorer.

For the 2020/21 season Werner moved to the Premier League for Chelsea .
