Saint-Genis-sur-Menthon is located in the Bresse countryside about eleven kilometers east of Mâcon and about 18 kilometers west-northwest of Bourg-en-Bresse . Saint-Genis-sur-Menthon is surrounded by the neighboring communities of Saint-Didier-d'Aussiat in the north and north-east, Confrançon in the east, Mézériat in the south and south-east, Perrex in the south-west, Saint-Cyr-sur-Menthon in the west and Bâgé- Dommartin in the northwest.

The A40 autoroute runs through the municipality .
