Mersuay is located at an altitude of 230 m above sea level, three kilometers northeast of Faverney and about 18 kilometers north of the city of Vesoul (as the crow flies). The village extends in the northern part of the department, on the southern edge of the wide valley plain of the Lanterne .

It is partly used for agriculture, partly with alluvial forest. In the Mersuay area, the Lanterne receives its inflow from various streams: from the left the Ruisseau de Meurecourt and the Ruisseau de Courcelles , from the right the Ruisseau des Canes (which forms the northern border in sections) and the Fossé de la Marcelle (western border). In the floodplain west of the village, in a former sand and gravel mining area, there are a number of ponds, some of which are designated as a nature reserve and some are used for water sports.

In the north, the municipal area extends into the extensive forests of the Bois de Revreuge and the Bois Lajus . South of the Lanterne and the Ruisseau de Meurecourt, an approximately 25 m high step leads over to a plateau, which is divided by the valleys of several small streams. It is made up of shell limestone from the Middle Triassic . At 259 m, the highest point in Mersuay is reached at Les Verrières .

Neighboring municipalities of Mersuay are Cubry-lès-Faverney , Bourguignon-lès-Conflans and Conflans-sur-Lanterne in the north, Équevilley in the east, Breurey-lès-Faverney in the south and Faverney and Menoux in the west.
